So in other words, I wouldn't consider this specific issue a bug at all, but rather a side-effect of a far bigger problem, that the game's exe in the install folder can't be run with any expansion content, if you don't load it from within the Steam client. All these leaders seem to be fine (with their proper 3 specializations) when I click to run the game from inside Steam. This issue still happens for me with certain pre-made expansion-related leaders, but only when the game is run directly from the exe outside of Steam (although this method still runs Steam, I'm just not clicking "Age of Wonders 3" from inside Steam to run it). Upon further testing, this 'less-than-3-specializations problem' for vanilla leaders looks like a false alarm (to an extent) so I apologize for the confusion.

Of course further into the future, if you implement more like Seafaring, something Merchantile/trade-related, or something REALLY crazy like a Pacifist speciailization which excels at preemptively avoiding wars and ending them peacefully, I wouldn't be at all opposed. Of course, more specializations in the "pool" to choose from is always more than welcome, but it looks like you fine people at Triumph are giving us just that in the soon-to-come expansion. 4 would be too many for a number of reasons. Otherwise, I completely agree with the 3 slot-maximum system as-is. Again, why is this? I'd be more than grateful to see this addressed in a future patch. Yet we are forced to have 3 with our own custom leaders. What's even more strange, is the fact that some vanilla-game leaders have less than 3 speciailizations. I would give that leader 1 or 2 specialization points in being evil, and that's it. Sometimes I'd much prefer to make a leader with a more limited skill set, like an evil warrior leader who dislikes magic, only wants all-out war and nothing else. My only issue about the 3 slot system is, I'd *REALLY* like the ability to create leaders with only 1 or 2 specializations if we so choose.
